Have you tried with index?

$s="MAAGAAAAFAAAATTTTTTTTFTTTTTTTTTTTTAAAAEAAAARAAAAAA";
$f="TTTTTTTTFTTTTTTTTTTTT"; 
print index($s,$f); # gives 13
