Instead of running eval twice per subroutine you could do it like this:
sub encode {
my ($text, @alphabet) = @_;

eval "\$text =~ tr/a-zA-Z/\L@alphabet\U@alphabet\E/";
$text
}
sub decode {
my ($text, @alphabet) = @_;
local $" = '';
eval "\$text =~ tr/\L@alphabet\U@alphabet\E/a-zA-Z/";
$text
}

<pre> tags. In fact, <pre>
tags should generally be avoided. If they must
be used, extreme care should be
taken to ensure that their contents do not
have long lines (<70 chars), in order to prevent
horizontal scrolling (and possible janitor
intervention).
