If you provide us with the contents of those checksum logs, we can run the script you provided against it and try to see what is going wrong. FYI in my experience, "impossible" problems like this are usually PEBTKATK caused by something truly silly. I've been in your position, and the only way out of it is to break things down and verify assumptions one by one until you find the silly mistake.
