I suspect that you have "\r\n" line-endings, and somewhere along the way the \r is turning into an extra newline.
So, just s/\r\n/\n/g; before doing anything with the data, and you should be okay.

tags should generally be avoided. If they must
be used, extreme care should be
taken to ensure that their contents do not
have long lines (<70 chars), in order to prevent
horizontal scrolling (and possible janitor
intervention).
