You don't actually sound all that confused. You sound like you've thought about it and are looking for a better approach, but have too many options. The big thing for maintainability is to have some good technique for separation of concerns. The model-view-controller pattern is popular for this. You can read this article about how we used that at eToys.com. You might also want to read about frameworks for web development in this article.
