Thanks, I agree that it is strange as the distribution of missing \t seems very random. But I've printed the array using $Data::Dumper::Useqq=1; and there are no odd characters there. On the same run, looking at the output through the terminal (head outputFile) resulted in missing tabs, but viewing the file locally in a different text editor didn't.
